My apologies in advance if this is regarded as a stupid question, but as two shows usually marketed and ran together, why is Wheel of Fortune's season usually weeks shorter than Jeopardy's? Is it a budgetary thing or is it something else I'm missing?

As far as I know;
A. Wheel is probably more expensive to produce than the latter.
B. Wheel doesn't have celebrity weeks and yearly tournaments of champions
If these aren't ideas of why, I don't know.

Well, wasn't there a time when both shows used to have 39 weeks of first-run episodes per season?

Only for the first season of the Trebek J! -- it's been expanded since then.
Wheel is also now a lot "easier" to repeat than J! is, given the lack of returning champions.

It increased to 46 weeks for the 1986-87 season.
